1- Jenny had just been through a lot.

Very true there.

2- Lilly helped save Jenny and the city.

Umm... Not really. She was around and got her tails tucked between her legs. She was inconsiquential at best.

3- The utter corruption of using people as soldiers like that and ignoring their needs was just rubbed on Tetra's face.

I don't understand. Could you explain? Tetra seems to think it necessary compared to the alternative.

4- Jenny plain deserves not to lose a friend for saving the city. Magical girl pets aren't monsters that would just see them as cannon fodder

She didn't lose Lilly by saving the town. She felt lied to. Well- more that nobody said Jenny was a magic girl. She's just upset that the secret was kept from her. Again Jenny had no reason to tell her anyway. It just seemed off to her that Artemis also knew. Combine that with being changed into a girl and that they didn't volunteer any information Lilly (IMO) is quite right to be suspicious.

To emphasise this is not Jenny's fault. Lilly just had an unfortunate set of circumstances. She had hopes raised the destroyed and felt betrayed- all from the perspective of a young child.
